Far Cry 3 sometimes starts with "default" settings for some reason. you can try to set your desired resolution (and either windowed or fullscreen or borderless mode) at the "gamerprofile.xml" located at "C:\User\*yournamehere*\Documents\My Games\Far Cry 3". set it to "read-only", after you're done.
